I am currently interested in the field of high performance computing and its utilization in genome assembly and sequence clustering. The majority of the data I work on is Next Generation Sequencing (NGS), and in particular metagenomic data (looking at microbial populations).
LAP is a de novo probabilistic measure of assembly quality which allows an objective comparison of multiple assemblies generated from a same set of reads.
DNACLUST is a tool for clustering millions of short DNA sequences.
K-mulus is a tool for performing distributed sequence queries using MapReduce.
